eyeArchive (zip files) and eyePdf (HTML5 pdf reader) both seem to be broken for me, too.
I'll work on them when I get some time for it.

Just a short information:
Please download the latest master revision from GitHub to get a working eyePdf. I updated the used PDF.JS library and fixed oneye related problems.
The eyeArchive problematic is still in work.

The extraction problem.
When I extract it create an archive folder in my / home but in the file, that are normal?

I don't get the point of your sentence...
While extracting, a folder in the specified path (default: home "/") is created. That folder's name is the same as the file name of the file, which is being extracted. All archive content is extracted into that folder.

eyeArchive has been unable to open many files for me. some simple zips maybe, but it failed when I gave it one with two directories. It also fails to open .eyepackage or the .tar inside the package. I have to extract everything and then upload each piece separately or upload it and extract it through my Host's file manager (is usually quicker anyway). Large avi's have failed to play. I still can't get word processing documents to convert, and it seems like the speadsheet creator was a little wonky too. It had something to do with datatype associations. To fix it, I think I created an eyeSheet (CSV) datatype and modified the open doc datatype. That installation crashed and won't come back up, so I'm not sure now.
I found this statement in one of the old docs and intend to test each one.
"Some file types that will be recognized by eyeOS by default are: Images (.bmp, .png, .jpg, .jpeg, .gif, .tiff), MP3 Music files (.mp3), Videos and movies (.flv, .avi, .divx...), Microsoft Word Documents (.doc) and eyeOS Documents (.eyedoc), Compressed files (.zip, .tar, .tbz, .tbz2, .tgz, .tar.gz, .tar.bz2), Text files (.eyecode, .txt, .py, .pl, .c, .cc), eyePackages (.eyepackage)."
